Can you still be eligible even if you jump that height indoors? And then it takes the top 24 heights in the country over 5.50 to make to the Prelims right?

Yes to both. The qualifying window is 1/1/07 to 6/15/08. All the info is on the USATF website.

Something that I don't think they are clear on... but what happens if the height that the 24th person is at... say 5.60... also has 25, 26, and 27th ranked people who have made that height? Does everyone get to go even though the number is higher than 24, or do they go to the next height and only take 23? Just curious... :)

I think for field events they generally go with making a larger field.

What meet did you do it at and what date? You should also email the details to stats@usatf.org because they'll need it as well.
